Can plan be modified to 9/10 ft ceilings not vaulted? Can bonus room not be divided?

The ceiling can easily be made flat. This is a change that your builder can, most likely, make for you. As for the Bonus Room, it is divided by the stairs. If you want the stairs located somewhere else, it could be open.
